To create an ELISA protocol using dual measurements (for example a measuments at 450nm followed by a measurement at 595nm):  

From the main Organiser screen, select Create a new protocol, then select the Quantitative Wizard. The wizard will take you through the steps of setting up the protocol.

On the Data Acquisition step of the wizard, press Create… to setup your dual measurements (such as at 450nm and 495nm). Continue through the Wizard, specifying your microplate layout and other analysis parameters. On completion of the Wizard run the protocol for the first time.

By using 2 measurements the wizard will automatically setup a "Dual Matrix Expression" transform, this performs the subtraction.
