I want to subtract a Blank on one plate from samples located on another plate.

Use the Generic wizard to create the protocol. Set up the microplate layout -- the wizard will warn that a Blank group does not appear on every plate and it will not set up the Blank correction. Continue through the wizard and run the protocol for the first time. Press Edit Transforms and delete any transforms set up by the wizard. Create a Matrix Expression transform and enter the following expression (case sensitive):

x-Blank1..1

This subtracts the mean of the Blank1 group from the first plate from all of the samples (on both plates).
