Can I change the Delta Y transform so it subtracts the starting Y value from the ending Y value?

For kinetic wells that have more signal at the end of the assay than at the beginning Delta Y will produce negative results. This is because it subtracts the ending Y value from the starting Y).

You cannot change the Delta Y transform, but you could add the transform "Matrix Expression", set uts Input Matrix to be the Delta Y result and enter the expression:

0-x

to swap the sign. Or you could use:

abs(x)

which will calculate the absolute value of each well for you.
